The heat in our touring works fine for the first 20 minutes or so, then it fails to function unless it is set on 90 degrees. If the car is turned off for a while, the heat works fine again, until another 20 minutes or so has passed, then it reverts to no heat. Blower works, A/C works, no other issues.

Any suggestions? It's starting to get cold in Vermont..........

    Hi,
The E39 has an auxilary electrically powered water pump to send coolant to the heater. Ours failed after 186,000 miles. It's located low on the driver's side in the hose to the heater in the engine compartment.
Not cheap repair, but that fixed the no heat problem. Take it to your BMW repair guy and get an estimate.
    Good luck,
    Bill Boudway
