I have a 2003 BMW 530i that is used in a hot cllimate and I have noticed that the black rubber moulding around the windshield has dried out and is comming off in small pieces.

Has anyone had any first hand experience in removing and replacing this moulding?

Also, does the whole rubber moulding have to be replaced or can I just replace the top portion?

Yes, it is replaceable and despite what the dealer will tell you, WITHOUT removing and replacing the windshield or rear window. Go here http://www.bimmerfest.com/forums/showthread.php?t=147492 for everything you want to know about it and more. The majority of the "how to" parts are within the first 3 pages. The "cover" costs about 30-40 dollars and if you are even semi-handy, takes less than an hour to remove the old one, clean up the MESS, and install the new one.
