I hear a high pitch whistle/whinning sound from the engine compartment, when the engine is in the neutral throttle position. It goes away when accelerating or coasting. It is a 2004 E46 325i. Anyone heard this before

    Number of choices...

Mainfold leak, vacuum leak, brake diaphram leak, bearing in an idler pulley,
bearing in alternator, bearing in power steering pump, water pump seal, etc.
You need to be more specific as to where in the engine compartment in order to make a better guess.
